It is a maximum of 2 Contraband items per smuggling. Paying the 3 Garnets can only be done once per round.
When paying a Garnet to hide legal goods, this can only be done if your goods aren't searched. You will have to declare when you are selecting your goods in confessional which you would like to hide should they not be searched. These items will appear as "contraband" at the end of the round.

I feel like I'm missing something.
So if I have infinite number of each goods, I suppose my only reason to smuggle anything else than glass as far as legal goods go would be for the bonuses. But when it comes to contraband, why would I smuggle anything else besides jewels? Just because of the larger penalty? And also, why pay my hard earned garnets to smuggle two kinds of contraband and not just the most expensive one or the most cheapest one (depending on wether I like to risk it or not)?

All in-game deals must be adhered to, that is those regarding to Garnets, money or "goods". However, promises such as "I won't pick you for the Death Match" or "I'll let you through next time" may be broken. If you agree to let someone through this round, do you have to adhere to it?

Regarding contraband it's a matter of risk/reward and the penalty. How much are you willing to risk being wrong? There are also a myriad of ways that this could play out through negotiations. You may pay a certain amount to let it through if it's extra valuable contraband, or you may simply let it slide if it isn't. And then also factoring which legal good/s you have with it could impact your decision. You might only risk spices if you are only smuggling grain otherwise to subsidise the potential penalty.
The 3 Garnet cost is to take 2 contraband at all. Normally you may only attempt to smuggle one contraband.
Yes, Glass is the most valuable but gives the least bonus, and those bonuses are substantial. If everybody goes for Glass then it'll be extra easy for someone to pick up on the 1st/2nd prizes for other goods.

All "promises" are not enforced by the rules. Only tangible deals.
